Perf Queries is disabled when opening the Graphics Config

Description
In Super Mario Sunshine, if you are playing Scrubbing Serena Beach level, and open the graphics config panel, the level auto completes! This is because PerfQueries is disabled by default, and only enabled in the GameINI for Sunshine. By opening the graphics config, the defaults are overridden, and so PerfQueries is turned off!
This is more or less just a problem with how the configuration system works fundamentally. Onion Config wouldn't have this issue. :P
To reproduce, open the graphics config panel on any Dolphin versions, do not open the graphics config panel, then after clearing some goo on serena beach, open the graphics panel. It instantly completes!
