Open the pause menu (subscreen)

If the issue isn't present in the latest stable version, which is the first broken version? (You can find the first broken version by bisecting. Windows users can use the tool https://forums.dolphin-emu.org/Thread-green-notice-development-thread-unofficial-dolphin-bisection-tool-for-finding-broken-builds and anyone who is building Dolphin on their own can use git bisect.)

The bisect tool doesn't work anymore. But I'm sure it worked fine a few months ago. I remember playing the game just fine during Summer.

If your issue is a graphical issue, please attach screenshots and record a three frame fifolog of the issue if possible. Screenshots showing what it is supposed to look like from either console or older builds of Dolphin will help too. I'm uploading a fifolog.

What are your PC specifications? (CPU, GPU, Operating System, more)

i7 6700k 4.2 GHz
GTX 1070
16 GB RAM
Windows 10 64 bit

Is there anything else that can help developers narrow down the issue? (e.g. logs, screenshots,
configuration files, savefiles, savestates)

This problem doesn't happen on the GameCube version (Collector's Edition). The subscreen works fine.

This may be a EFB copy issue. Could you try disabling "Defer EFB copies" and see if that makes any difference? Also, please include which graphics backend and settings you are using.

This happens on all backends, even software rendering.
Defer EFB copies doesn't make a difference.

Update: I tried to reproduce this on an old laptop with an old ATI 4500 HD GPU and the subscreen worked fine there

You can't use a fifolog to test this, as it deals with EFB copies.

Update: I completely deleted my Dolphin Emulator folder and started the emulator completely clean. Now it works properly. I don't understand what made it work properly, since I tried changing every setting I could think of and it made no difference. It even happened in software renderer mode. Weird.

I have removed the link to your Dolphin Emulator folder because it contains copyrighted content that can't be shared legally. Try uploading just the Config subfolder – it's both legal and much smaller.

Oh I know, this was probably some JIT setting causing it if it happened in SW renderer legit. Are these settings your legitimate settings that broke it or your new settings.

The settings I uploaded are the settings that broke it. I got them back from the recycle bin. Unless I screwed up lol

I tried messing with this and don't know. If it's working for you now, I'm just going to close it. If you find what setting was causing this, we can add it to the default INI later.
