On the very bottom of the screen there is a green line that goes away only if you enable "Immediately present XFB" in the hack section of Dolphin Graphic settings

Launch the game and see the green line

Maybe "Immediately present XFB" should be enabled by default in the game.ini of The Last Story?

Have you made sure your Wii is set to progressive scan?

Enabling progressive scan doesn't seem to fix the problem...

Anyway, we're not going to enable immediate xfb by default as it's a hack and it bypasses the whole xfb pipeline.

This is just a visual anomaly within the area the game expects to be cropped out. By default Dolphin displays everything a game sends to the screen no matter the aspect ratio, but this can reveal small quirks like this. If you are bothered by it, go to Graphics>Advanced and enable "Crop" and it will be hidden like the game expects.
Note that due to a Dolphin issue, Crop may appear to do nothing in windowed mode. That's because if you scale the window taller than 16:9 it will reveal the cropped area. You can scale it yourself back 16:9 or use Auto-Adjust Window Size to correct for this. This is not an issue when at fullscreen on a 16:9 display.
