What's the problem? Describe what went wrong.

The transition between full-screen and window mode is being displayed wrong. The emulation window created is somehow separate from the main window (despite "Render to main window" option is checked); moreover, it moves to the upper-left screen corner during every fullscreen-window transition (video included). (When I first report about the issue i was told nobody can reproduce it... - alright, first I've decided that maybe something was wrong with my system specs or drivers, but I've completely changed the PC, LMDE5 changed to LMDE6 and here we go again - the bug is still here for me). I don't have any third-party window manager (or how do you call them) installed (except they was included by default, maybe). Maybe something is wrong with Dolphin behavior on cinnamon, maybe it is a flatpak issue, I don't know, but don't ignore the issue this time, please.

What steps will reproduce the problem?

Starting any game, trying to enter window mode from full-screen mode.

Is the issue present in the latest development version? For future reference, please also write down the version number of the latest development version.

Yes. 5.0-19870 has the issue

Is the issue present in the latest stable version?

No. Windows version doesn't have it (don't know about Linux version though)

If the issue isn't present in the latest stable version, which is the first broken version? (You can find the first broken version by bisecting. Windows users can use the tool https://forums.dolphin-emu.org/Thread-green-notice-development-thread-unofficial-dolphin-bisection-tool-for-finding-broken-builds and anyone who is building Dolphin on their own can use git bisect.)

[First broken version number here (if applicable)]

If your issue is a graphical issue, please attach screenshots and record a three frame fifolog of the issue if possible. Screenshots showing what it is supposed to look like from either console or older builds of Dolphin will help too. For more information on how to use the fifoplayer, please check here: https://wiki.dolphin-emu.org/index.php?title=FifoPlayer

[Attach any fifologs if possible, write a description of fifologs and screenshots here to assist people unfamiliar with the game.]

What are your PC specifications? (CPU, GPU, Operating System, more)

Core-i5 12500, 16Gb Ram, RTX 3060 Ti (525.125.06 driver), Linux Mint Debian Edition 6

Is there anything else that can help developers narrow down the issue? (e.g. logs, screenshots,
configuration files, savefiles, savestates)

I have almost forgot - a transition process somehow requires a full-screen button being pressed TWICE (you can see it on video where after the first pressing the active window just blinks a little).
