What's the problem? Describe what went wrong.
Since the latest beta has arrived, I've been having very erratic and doubled inputs after launching Dolphin (tried both the Flatpak and a self compiled build) on the Steam Deck that persist even after closing the emulator and affecting the general inputs in game and desktop modes, which only a restart of Steam fixes.
I can confirm that reverting https://github.com/dolphin-emu/dolphin/commit/860acfb15dbdf7d3589c0d687af543dc7d70b2fc fixes the issue on my self compiled build.
This all happens with the default controller settings in Dolphin, and controller templates for both game and desktop modes, on a Steam Deck running 3.5.7. clean installed after a very recent (3 days ago) SSD upgrade.
What steps will reproduce the problem?
Launch a freshly compiled Dolphin build in either game or desktop mode, wait a few seconds, and the inputs should now be messed up.
Is the issue present in the latest development version? For future reference, please also write down the version number of the latest development version.

Steam Deck running a fresh copy of 3.5.7 stable due to a recent SSD upgrade.

This all happens with the default controller settings in Dolphin
Unable to reproduce with default controller settings on my Steam Deck OLED LE, SteamOS 3.5.7. I'll need more information on how to make this happen. Do you run any specific wii software or anything? How do you make it happen?

I'm only just running Dolphin on my Steam Deck 2022 LCD model to trigger the bug.
No software or anything else is run.
Mayve it's related to the model being used?

Through the power of buying two of them, I have a 2022 Steam Deck LCD right here~ Specifically a launch 512GB model. I'll get this updated to 3.5.7 and try it.
Wow, reproduced. It's literally just, open the Dolphin Latest Beta in game mode, and open the steam menu and now the dpad inputs are doubled. Yikes. Also happens in desktop mode though a bit harder to gauge.
So yea, it seems the age of the Steam Deck is a key factor.

Can also reproduce on a August 2022 Steam Deck LCD 512GB, I have never modified the device and I am using the Flatpak build from the Discover store. It also did a weird thing where my inputs are read in Steam's desktop controller layout because the B and Start button would start behaving like the Esc key.

Same issue here, Dolphin Version 5.0-20247 (via Emudeck), SteamOS 3.5.7, LCD Deck bought 8/2022.
Please note that also the "A" button is affected, so even if you successfully navigate with the left thumbstick instead of the dpad, everything is confirmed twice and submenus are unavailable.

I too have this problem on my launch model 512 GB Steam Deck on Steam OS 3.5.7 with Dolphin 5.0-20347 (flatpak)
Navigating menus in Gaming Mode is nearly impossible without the built-in mouse. The only way to resolve it is a reboot after playing any games on Dolphin.

Please add the option to disable whatever is causing this in the settings, we already have a way to make gryo stay on in steam input. It is rediculous that this "feature" is making most decks unable to use dolphin and there has been no workaround.

This is still happening in the latest nightly appimage and the flatpak. It's like the default steam deck keyboard binds are locked ON when dolphin opens. When launched through steam it will still recognize controller inputs, but the keyboard layout stays locked on with it. After quitting dolphin, the controller stays in this state and makes every input send both signals at the same time. Restarting steam fixes this, but there's no way that I know of to make the steam deck controller work on the LCD model atm in dolphin :{

Everyone who has this issue, we need to check something. Go into desktop mode and run Konsole, and type "lsusb -d 28de:1205 -v" (lower case L btw) and press enter. This will give you the information on the "Steam Controller" for the deck. Now look for "bcdDevice" (NOT bcdUSB or anything else) and you'll see a number beside it. Post that number here, and say again that you have encountered the issue in this issue report. Something like:

If we can get a bunch of reports like this we may be able to tie the issue to a specific piece of hardware and possibly report a bug to Valve.

Hi, author of the patch in question here. Would anybody be willing to provide either remote (i.e. SSH) access or in-meatspace access (London or commuter belt, UK) to a Deck exhibiting the problem? It's very difficult to debug this issue without the hardware in question.

If you can, please test if 5.0-20923 / c3b8aa1fe582d9798939a1975e559ad4a69c3f02 fixes the problem.

Tried a self compiled build, and it looks like 5.0-20923 / c3b8aa1fe582d9798939a1975e559ad4a69c3f02 did indeed fix the problem.
Did notice something that, after opening the controller options once, I can't open the controller options again until I close and reopen Dolphin, but im unsure of it's related to the fix.

Any Flatpak version (and any other Linux builds) are not officially maintained versions of Dolphin. Please ask the maintainer of your Flatpak.
