Opening the Dx9 gfx configuration window while a game is running, resets the gfx options to what's in the game's ini

Description

What steps will reproduce the problem?
1.Set a game's option in the ini to either enabled/disabled (I only verified with Dlist caching)
2.Start the game
3.Open the gfx configuration, change the option, close the window
4.Open the window again

What is the expected output? What do you see instead?
The option in question remains the same the second time the gfx window is opened, instead it changes to what's specified in the game's ini file.

Please provide any additional information below.
Wit Dlist caching it was very easy to see that the change was actually taking place, since it reduces my FPS in Paper Mario 2 from 60 to 20 (So when I opened the gfx conf. windows, the FPS immedeately went down to 20. This slowdown from Dlist caching might also be a glitch?)
