What's the problem?
I can set up keys just fine in the GCpad set up but nothing works ingame where I'm stuck at press start screens

Everything seems to run just fine but dolphin is not accepting any controller commands. I've tried googling but all I get is old outdated threads on Downloading GCpad plugin

Are you sure your "Device" is set properly in the GC config?
This looks like a user error/config better helped by the official forums.

Ye I posted something I noticed there about the controller I'm using. Maybe it's not compatible with dolphin?
I can set it up on the GCpad interface and I can see it reads the input as the red buttons flash but when I'm in game nothing happens.
The keyboard was not working for a while as well until I found out any device that started with an 'Input/0/XXX' wouldn't work.
I switched from 'Input/0/Apple Keyboard' to 'Keyboard/0/Apple Keyboard' and it worked fine.
'Input/0/Generic USB Joystick' is the only option for the controller on the drop down menu and I have been trying to work around it but nothing seems to work so far.

I posted this in one of the 3.0 threads, when a port is not enabled to standard controller the controller gui should not respond to button presses or key mapping.
Holliste: enable standard controller in port 1 or 2 in config/gamecube and it will work.

It was enabled the entire time. I tried to switch it to port 2 but still no input. I can set it up in the GCpad gui just fine it's just when I launch the input goes dead. I'm not sure what I'm doing wrong.

You're probably not doing anything wrong then, it's a problem with Dolphin and OSX.

I'm having this issue too. X-Men: Next Dimension, version 3.0 rev 191 x64 on Windows 7 Home Premium 64-bit.

I am also experiencing this problem. The last revision I had where it worked was 157 when I updated to 201 it was broken for all my games. The configuration screen registers input but not the actual games.

this is a combination of 3 things
user error
shuffles input change
Mamario's X64 builds including the user/config/dolphin.ini

This is not a user error: in Mac OS X Lion (and maybe others), you have to set up the control pad AFTER you've launched the game, otherwise, it doesn't work. And after I moved from 187 to 201, even that workaround fails.

I also have this problem with 201.
I tried the workaround mentioned in the comments but it didn't work.
I use an Ubuntu 11.10 32-bit up to date.
I use the dolphin ppa and problem is with dolphin-emu-master that is the 201. With the other I don't have this problem.

I did what the comment 4 said and it worked. That was the problem, in the update process the controller port seems to unconfigured itself. I just selected the standard controller option and it started to work.

WOW. Can't believe I missed that. Still, the problem of having to configure the controller AFTER you launch the game remains.

I have a similar issue, i start playing any game and the controls just go off while in-game. I have to open the config window and hit the refresh button to make them work again while in-game.

I have the same problem except that xbox controller works for mario kart and sonic colours but not new super mario bros and mario galaxy. Could be the nature of ISO files??!!!

Many of you are simply trying to use gamecube controllers on wiimote-only games.
And there isn't enough information to help the others if there is indeed an actual issue.

I never use Dolphin for Wii games (takes up too much processing power on my computer). The controls don't go off in the middle of the game, you need to reconfigure the controller after you've launched the game. This has nothing to do with the wiimote games. And I have tried using several different controllers, including the PS3 dual shock via USB.

Having exact same issue as described above: only running GC games, never wii; checked that it is set to 'standard controller'; when configuring on GCpad it responds and is recognised as "Input/0/Twin USB Joystick"; when launching a game it doesn't respond.
Im running on OSX Lion 10.8.3 and dolphin 3.5-367, and using a PS2 dual-shock controller with a TRIXES 2 Port PS2 adaptor. However, unlike some of the others, even when i configure GC pad in-game I still get no response! any ideas?

3.5-367 is old, try a newer build. http://dolphin-emu.org/download/

This is also the same issue as mine. I have a mac and a logitech controller. It can detect my controller on settings but when I hit play it doesn't. That is also true with the video settings. I set it to a bigger resolution but still it goes with 640x480 default screen. Unless I hit full screen it goes to the default screen.

This is definitely a real issue and not user error or in any way related to not using a wiimote on games which require it (although some may have that problem).
Running Dolphin 3.5-1699 on Mac OS X 10.7.5.
My controller is a May Flash N64-USB adapter (with a Nintendo N64 controller). It appears as "Input/0/USB GamePad", and configuration appears to work (it makes assignments in response to button presses), but in actual gameplay the input is ignored.
I have tried all the suggestions in the comments, including ensuring "Standard Controller" is selected on port 1.

Went to Config > Gamecube
Then under port 1, selected standard controller

Same issue using a Tomee ps3 controller. Have Dolphin 3.5 on Mac OSX 10.7.5. Works fine with keyboard. I tried installing Joystick Mapper. After doing so, I configured my controller in Dolphin under the Input/0 /Generic USB Joystick and it read just fine and I thought it would work. Started up Wind Waker and got through the main menu and into the game where I realized my direction controls were inverted so I closed the game and reconfigured only the direction controls. Upon restarting, I could not even get past the start screen.

Try this:
- Clear all the settings
- In the gamepad setup, select the device as "Keyboard/0/......"
- For each key, instead of using the auto detect (which won't work as you have keybpard selected as input) - right click on the button you want to define, choose input/0/USB Joystick (or whatever your gamepad is) as the device in the configure control popup
- find the value you want to set it to... remember to press select before pressing ok (i forgot this so many times and it drove me crazy)
- start game.

Finally able to crack it down.
We are changing the config settings outside. But there is one Wiimote settings also. I guess its for Wii games. Anyways, so we have to set the settings there and not GCPAD.
Steps:
Click on Wiimote button
Wiinote 1 -> Emulated Wiinote from dropdown. Then select Configure.
You see here its default selected to Keyboard/Mouse.
Now refresh if required and select your controller.
Things will look familiar now.
Set the buttons with your controller.
I would say atleast only those which were already set as default.
eg: I set all in Buttons, first 4 in IR, left/right in Tilt, same button for Shake X/Y/Z, and all 4 in D-pad.

I guess similar for player 2 and so on.
