What's the problem? Describe what went wrong in few words.
Eye Texture missing or misaligned under certain circumstances

What did you expect to happen instead?
Fox should have pupils all the time.

What steps will reproduce the problem?
[Don't assume we have ever played the game and know any level names. Be as
specific as possible.]
1.On my machine, a Yorkfield, in the main section of the game outside the store. go to the door where the earth-walker queen is and leave the square walled in area. after a few steps fox's pupils will be gone.
2.My brother uses a Bulldozer and for him the most reproducible area for this bug is the patch of flowers by the two eating dinosaurs in the same area.
3.Generally, getting close to most light sources makes fox's pupils reappear.

Dolphin 3.5 and 3.5-367 are old versions of Dolphin that have
known issues and bugs, so don't report issues about them and test the
latest Dolphin version first.
Which versions of Dolphin did you test on?
testes up to 5163 after the first vertex loader merge.

Does using an older version of Dolphin solve your issue? If yes, which
versions of Dolphin used to work?
Yes, any before the vertex Loader merge, I testes 5116

What are your PC specifications? (including, but not limited to: Operating
System, CPU and GPU)
Core2QuadQ9400 Clocked at 3.51Ghz, An XFX Radeon7770, Win7X64... I also have access to an AMD 8350 with a Radeon 270X, this is my brothers machine.

Is there any other relevant information? (e.g. logs, screenshots,
configuration files)

JMC47 seemed to have an issue replicating this bug so I would talk to JMC if you cant get the bug to reproduce. This issue seems to be platform and hardware dependant. Definitely can confirm this happening; I can't help but wonder if he's looking at something off screen maybe?

Misaligned may be a damn good guess.

Actually, I was playing SFA last night and saw that during a different cut-scene Fox opened his eyes much wider then in any other cut-scenes I saw and I did see his pupils... They were so rolled into the top of his head that I could only see the smallest bottom edge of them, but they were there.

Could you try this on Interpreter and JITIL? For interpreter, it may be good enough to just load a savestate saved in another CPU backend, since it's so slow.

Yes my friend, it is still doing it on IL and interpreter. I also did load interpreter from the start, took a few minutes to load into the game but I figured it would be a more useful test. The thought that Fox might be looking off at something makes me scratch my beard... When Fox is idle he looks around idly. I will try at some point today or tomorrow to see if I can have the camera pointing right at his face when the bug happens. Hopefully, There may be one frame where we can see his eyes partially rolled, assuming it doesn't happen between frames... ALSO assuming I am not a complete idiot and was just imagining his pupils being there and rolled when I thought I saw it. I will post here if there is anything interesting I can find out.

Ran your fifolog in latest master, and the pupils are showing up fine.

The linked fifolog was helpful to track this down, looking at frame 54 for example is pretty obvious.
