What's the problem? Describe what went wrong in few words.
Dolphin is ignoring the directory set in the config when installing WADs.
Save files go where they are supposed to and it appears to use the uid.sys from my previously correct NAND folder, but the System Menu itself and any WAD content I try to add will only install to the root directory of the drive I have Dolphin on.
What did you expect to happen instead?
For Dolphin to adhere to configured parameters.
What steps will reproduce the problem?
Simply install a game or system WAD file.
Which versions of Dolphin did you test on?
4.0-6803
Does using an older version of Dolphin solve your issue? If yes, which
versions of Dolphin used to work?
4.0-6606
What are your PC specifications? (including, but not limited to: Operating
System, CPU and GPU)
Windows 7 Ultimate, i7 4790k, Radeon R9 290X, 16gb DDR3 RAM.

There's over 100 builds between the one's I've tried, but I'll see what I can do...

If you bisect, you should only need to test roughly 8 - 10 builds.

Ok, distressingly it's now doing it with the 6606 build. This never happened until I replaced it with the 6803 build.

Strange..
I just tried deleting my dolphin.ini and my nand, the newer builds recreate the wii folder correctly but still refuse to save WAD data anywhere but the D:/ root.
As soon as I tried 6502 it all worked perfectly...

Try 4.0-6512 and see if that one is broken, then I can at least pin it on someone :D

I kind of had a hunch on what broke this, but your initial range threw me off the scent. Once you said 4.0-6606 was broken, I knew exactly what was going on.

Sorry, that was my fault, I downloaded 6606 but I must have not actually got around to upgrading my install from a previous build and glazed over the numbers.

Sorry for the delay, wow that's weird, it seems to have inverted the issue.
It seems to be recognizing the correct NAND folder now, I could instantly boot the system menu normally, and wads load in fine, but now the uid.sys file is being recreated in my drive root.

4.0-4891 was working just fine until a few minutes ago, I can't account for the change, but after rebooting the emulator I've lost my menu again.
After testing a new game out, I poked into the Wii menu a bit (but changed nothing) then quit. Moved the game to my archival folder and rebooted to try another game... after I was done, I hit up the tools menu and saw my Wii menu greyed out.
It's somehow reverted to the broken behaviour again. I overwrote my install of with 4.0-4959 and it's still screwed up. A clean install does it as well. :s

Ok, that's odd, with the clean install the wii menu stays greyed out until I load a game and close it, then the menu acts as normal...
