Issue: During TASing only, certain actions in gameplay will cause a "gamecube controller is disconnected" message to flash briefly on screen followed by the game pausing itself. This has occurred twice when something onscreen exploded, once when a window blew-out with a bang in level 6 "Night of the Jackal" and once when I shot a barrel in the level 8 "Fire & Water". By avoiding looking at the explosion of the window in level 6 I was able to avoid the controller disconnect error, but due to needing to aim at the barrel in level 8 I am unable to avoid the pause and thus cannot utilize a timesaving explosion boost jump trick that the barrels allow. The disconnect issue has happened to me one other time, after a loading a new area, I was unable to avoid that pause so I paused and unpaused the game myself just before the controller disconnect message appeared and this ended end being faster than letting the game pause itself. This issue happens to other people that play back my TAS files as well.
To replicate: I have attached a .dtm and provided a link to a .sav (http://www.mediafire.com/download/kw96ct76zk9y51k/level+8+savestate.sav), simply run the .dtm and then load the save state. Within ~30 seconds of gameplay Bond will shoot a barrel and the game will show that the controller has been disconnected and will pause. Make sure the memory card slots are set to nothing and that dual core speedup and idle skipping are off in Dolphin settings.
Dolphin versions I've tried that sync-up and have the issue: 4.0-8046, 4.0-8246 (the one I'm using to TAS on) , and 4.0-8319. My TAS does not sync-up in later versions of Dolphin such as 4.0-8965.

Could you try the same section without recording? Does the same issue occur?

I have, the issue only occurs while recording inputs.

Could you try making a savestate before it happens, then after it disconnects the controller, re-load that savestate?

Just tested that version, it desyncs during menuing near the very beginning.

Hmm, try seeing if the issue occurs with casual playback then, I guess that version would affect the sync of the previous version.

What are the odds that if the issue is fixed/fixable that the fix could be implemented into the version of Dolphin that I'm currently TASing on (4.0-8246) while maintaining sync?

I can confirm that version 4.0-3430 still has the issue.
