Starting a new game will cause IntCPU bugs unless fast-disc-speed is enabled.

Which versions of Dolphin did you test on? Does using an older version of Dolphin solve your issue? If yes, which versions of Dolphin used to work?
4.0-8916 works, 4.0-8919 is broken.
What are your PC specifications? (CPU, GPU, Operating System, more)
Core i5 3570K, GTX 760, Windows 10.

This is fixed by https://github.com/dolphin-emu/dolphin/pull/3673 at least according to it's description.
