What's the problem? Describe what went wrong.
As of build 4.0-6549, whenever you launch a game with the "Render to Main Window" option enabled, the video output window is not in focus. Best way to test this is to press Tab when you launch a game: Turbo will still engage but you will hear an audible beep sound (at least in Windows) because the render window is not in focus. The way to alleviate the issue is to click inside the render window to put it into focus.
What steps will reproduce the problem?
- Open Dolphin
- Click on "Graphics"
- Click on the checkbox next to "Render to Main Window"
- Press "Close"
- Launch a game
- Press the Tab key on your keyboard
- Hear the beep resulting from the window being out of focus
- ???
- Profit
Which versions of Dolphin did you test on? Does using an older version of Dolphin solve your issue? If yes, which versions of Dolphin used to work?
Build 4.0-6546 works as expected.
What are your PC specifications? (CPU, GPU, Operating System, more)
CPU: Intel Core i5-4670K @ 4.5 GHz
GPU: Sapphire Radeon HD 7950 w/Boost @ 1000MHz
OS: Windows 10 Pro, x64

Are you sure that 4.0-6549 made changes to how window focus works, not just how hotkeys work?
