What's the problem? Describe what went wrong.

No controls work if the slot 2 has GBA in it. The game does not seem to recognise any keys that are being pressed. The game just loads up the title screen and shows the animation. Pressing "Start" does not work. No other keys work either. The game is not frozen, the cinematics are being displayed but no input works.

The game works fine if the slot 2 is empty.

What steps will reproduce the problem?

Just booting up Pokemon Colosseum with the slot 2 controller set as GBA will result in this bug

Which versions of Dolphin did you test on? Does using an older version of Dolphin solve your issue? If yes, which versions of Dolphin used to work?

Pokemon Colosseum running on a GameCube when connected to a Pokemon Game (Ruby/Sapphire/Emerald/Fire Red/Leaf Green) running on Gameboy Advance via Link Cable will allow the Pokemon to be transferred between them.

Pokémon XD: Gale of Darkness has this same feature. It runs without any problems running on Dolphin and connected to a VBA-M running a pokemon game.
