What's the problem? Describe what went wrong.

Play Metroid Prime 3 in Metroid Prime Trilogy (did not test other ones), scan an object, such as your ship, and then press 1 to enter logbook. There is an orange background behind the overlay. And yes, I tested it with enhancements off, and on OpenGL.

Which versions of Dolphin did you test on? Does using an older version of Dolphin solve your issue? If yes, which versions of Dolphin used to work?

Tested on 5.0-1500, all the way back to 4.0-9424.

What are your PC specifications? (CPU, GPU, Operating System, more)

6700k, GTX 1080, Windows 10

Is there any other relevant information? (e.g. logs, screenshots,
configuration files)

This is a rather old bug. I asked someone about it once a long time ago and they explained why it does this. Buuuut I forgot!

Does this just effect Metroid Prime Trilogy, or is it a general issue with Metroid Prime 3?

Can confirm here, faster way to reproduce it is to hit "1" on Wii Remote while in scanning mode.

I've also seen blue screen effect (nods to Windows BSOD), it was when I was trying to scan at Mogenar's new feet during the boss fight.

Bumping this because I have the exact same issue and I haven't found any way to fix it.
I've tried with Dolphin 5.0 stable, some more recent dev builds and on the Ishiiruka build. I checked and unchecked every option to try to pinpoint the cause, but no success.
Operating System: Windows 10x64
Processor/CPU: Intel Core i5-4690k CPU @3.50Ghz, 3500Mhz, 4 cores
Video Card/GPU: GeForce GTX 970
Memory/RAM: 16Go

No idea what to do or what the cause could be :/
