What steps will reproduce the problem?
Try, like in the real wii, to "add" the secondary controller with "HOME", reconnect, and press 1+2 in both the wiimotes (emulated by keyboard and gamepad)

See the first and second wiimote connect

Maybe we can bypass the problem by Creating a Working PAIR UP button also for emulated devices (in this case the emulated devices will be automatically add).
