What went wrong?
On DX11, the FPS counter is squashed within the game frame, but is aspect-ratio'ed like it's rendering in the entire window.

What did you expect to happen?
On DX9 and OpenGL, the FPS counter is rendered in the corner of the entire window, not just the game frame.

What steps will reproduce the problem?
Set backend to DX11.
Turn on FPS counter.
Run any game.

What version of Dolphin were you using (please test the latest version
from http://dolphin-emu.org/download first, 3.5 or 3.5-367 are not valid
tests!)?
3.5-1394 (any recent)

64 or 32 bit Dolphin?

I can confirm that this issue only affect the DX11 Render backend.
