What's the problem? Describe what went wrong.

So I play on a Sony Trinitron CRT Monitor. I have my desktop set to 1440x1080, and for whatever reason whenever I want to play, I like playing at 480p. I have my Dolphin.ini set to load it in 480p. On DolphinWx the game loads at 480p, while on DolphinQt the game loads at 1440x1080

What steps will reproduce the problem?

[Reproduction steps here]

Is the issue present in the latest development version? For future reference, please also write down the version number of the latest development version.

5.0-7205

Is the issue present in the latest stable version?

N/A (version 5.0 had a Fullscreen Resolution UI option)

If the issue isn't present in the latest stable version, which is the first broken version? (You can find the first broken version by bisecting. Windows users can use the tool https://forums.dolphin-emu.org/Thread-green-notice-development-thread-unofficial-dolphin-bisection-tool-for-finding-broken-builds and anyone who is building Dolphin on their own can use git bisect.)

Probably 5.0-5833 [UI] Remove fullscreen resolution UI.

If your issue is a graphical issue, please attach screenshots and record a three frame fifolog of the issue if possible. Screenshots showing what it is supposed to look like from either console or older builds of Dolphin will help too. For more information on how to use the fifoplayer, please check here: https://wiki.dolphin-emu.org/index.php?title=FifoPlayer

[Attach any fifologs if possible, write a description of fifologs and screenshots here to assist people unfamiliar with the game.]

What are your PC specifications? (CPU, GPU, Operating System, more)

Intel i5-4460
GTX 960
Windows 10

Is there anything else that can help developers narrow down the issue? (e.g. logs, screenshots,
configuration files, savefiles, savestates)

I have my Dolphin.ini attached to this issue report.

What is the name of the setting that you're adjusting in order to set the resolution?

I can't remember which setting I adjusted to set the resolution. I don't really understand any of the settings, so like 2 months ago I spent about an hour messing with each one until I got it to behave the way I want it to.

I just did some experimentation on DolphinWx 5.0-7229 and here is what I found for each of the relevant settings in the Display section:
FullscreenResolution - I'm not sure what this one does, but experimentation determined that it has no effect on whether DolphinWx loads in the custom resolution
Fullscreen - This one is self explanatory and obviously needs to be set to True for it to load custom resolution
RenderToMain - Also self explanatory. Doesn't appear to have any affect on loading custom resolution.
FullscreenDisplayRes - This one is critical. In DolphinWx, if I change it to 640x481, then it decides to load in my desktop resolution instead.

I checked the code now, and it seems like DolphinQt2 simply has no code for handling FullscreenDisplayRes. So that must be what you're running into.
