Dolphin doesn't get XFB preferences from game config file

What's the problem?
In game ini file we can set some values for a specific game, but real XFB option aren't working. Take for example Crash Nitro Kart (U), in game INI (GCNE7D.ini) we have the UseRealXFB line under [Video] (this fixes videos, loading screens and flickering menu), but if you start the game, these options will be disabled. If you manually set this on the video config dialog and start the game again it will work.

Dolphin version with the problem:
Dolphin SVN r6737

Operating system and version:
Windows 7 Ultimate (x64)

Game ID:
GCNE7D, but it will occur too with any other game that have UseRealXFB line set on their game config INI.

Was the ISO a plain dump from disc, compressed and/or scrubbed?
