1.Start any Wii game with 3.5-367
2.Start any Wii game with 3.5-2256
3.Compare the speed of both

Dolphin 3.5 and Dolphin 3.5-367 are old versions of Dolphin that have
known issues and bugs. Have you tested with the latest version from
http://dolphin-emu.org/download ? Yes

Which versions of Dolphin did you test on?3.5-1363,3.5-2193,3.5-2204,3.5-2205,3.5-2250,3.5-2256
Which version of Dolphin used to work? 3.5-367

What are your PC specifications (example: Operating System, CPU and GPU)?
Mac OSX 10.8.4 Mountain Lion
Intel Core 2 Quad - Q8400
4Gb DDR3 1066Mhz RAM
Nvidia GeForce 9600GT - 512Mb

64 or 32 bit Operating System? 64-bit 10.8.4 OSX Mountain Lion

64 or 32 bit Dolphin? Mac OSX Version

I noticed that the games run much slower in the new version!
and this might also be the cause of the problem for the WiiMote syncing!
I don't really know, but my guesses are that the WiiMote waits for a "Fast response" and the emulator is not getting it right while running slower.

Notice that in the older version, the game is running at 100% without any problems, while in the newer version, it can only run at 50-70%.
And that happens in either, the master branch, or the comex-wiimote-fixes branch.
