What's the problem? Describe what went wrong.
When starting a new save, by going through the prologue, it freezes when Bowser's Castle cuts to black. In version 4.0-7840, it says "Warning: Memory stride too small," and crashes. But in 4.0-8849, it crashes without the warning.
What steps will reproduce the problem?
Start a new save file in Super Paper Mario, continue through the prologue, and it will freeze at Bowser's Castle.
Which versions of Dolphin did you test on? Does using an older version of Dolphin solve your issue? If yes, which versions of Dolphin used to work?
4.0-7840 and 4.0-8849. Neither have worked.

I have tried the "possible" fixes stated in duplicate and related forums, such as unchecking "Disable Bounding Box".
