What's the problem ?
Broken graphics in Metroid Prime since r7083.
It looks like fog isn´t shown anymore.

Dolphin version with the problem ?
I tracked down r7083 as the cause of the issue.
(r7081 does not has the issue but r7083 has)
(Also r7082 could possibly be the cause but I don´t think so)

Operating system and version:
Windows Vista x64

Please provide any additional information below:
Probably breaks graphics in other games, too.
Affects Ogl&D3D, tested with Dolphin-x64-Build.

I can´t, because all builds between r7063 and r7081 failed to compile.

Also r7081 does not have the issue and this is after r7078,
so I think r7078 isn´t related to the issue.

I believe r7082 or r7083 caused it.

I don't have Metroid Prime, but r7083 definitely broke the sky in Samurai Warriors 3 under OpenGL.

This also broke Metroid Prime 2's Sky's in most areas. Also makes some very strange graphics bugs, if you charge shoot close to a wall, it will flicker the in game HUD, making the map twice it's normal size on the screen... (apparently the map gets rendered in a much larger box than is really visible)

Other things are scanning in MP2, if you scan something and move, sometimes it completely loses where "locked on" and it looks away from the object it's scanning and interrupts the scan, makes it a pain to do any kind of speed running as you have to stand in one place to scan or it also can prevent "scan-dashing."

Lastly the scan HUD is messed up, it's missing some elements, like the Border around the scan box. I think I remember parts of the HUD disappearing when in scan mode...

This possibly is affecting the last visor you get, forget exactly what it's called the infrasonic visor or whatever that displays sounds. I think it might not be displaying them at all (there's supposed to be things to shoot at or lock on to) but I was end game already when testing this and you don't use it after a certain point. It did seem hard to lock on to the boss in that visor though cause you do need it for that part... I don't remember it being that hard on the gamecube, but I could be wrong. I'll have to check it out on the wii and see how it's supposed to look...

Did a little messing around with MP2, the problem with scanning is that if you're scanning something big, or up close, to where it takes up more space than the scanning box, and then you move left or right, you're supposed to strafe in the direction you're pressing... instead what it's doing is turning your view the opposite direction that you press, but yet still strafing the direction you press...

Something is goofed up in EFB to RAM, to where it's thinking that the scannable object is moving when it doesn't move at all.

Ok I took a 1 frame recording while looking up at the sky (which is black instead of white because of this issue). Not sure if that's what you were looking for. Sorry it took me so long.
