I've noticed this issue with Metroid Prime; haven't tried other games.
- Right-click a game, go to Properties, Filesystem, and extract the game's files to a folder.
- In the Paths tab in the options, set the DVD Root to point to the folder and set the Apploader to point to the extracted apploader.img.
- Go file->open and open the .dol file directly.
On older builds of dolphin, this allows you to run the game using the extracted files. On more recent builds, it will just crash.
The problem is introduced in 4.0-6512. It works as expected in 4.0-6502.
