Ok this bug has been around for a very long time, even since Dolphin 2.0. It's about time for 5.0 to be released and the water flickering in Crystal Bearers is still present.
What steps will reproduce the problem?

Which versions of Dolphin did you test on? Does using an older version of Dolphin solve your issue? If yes, which versions of Dolphin used to work?
All Dolphin versions apparently
What are your PC specifications? (CPU, GPU, Operating System, more)
OS: Windows 10 Pro x64
CPU: i7 4790K
GPU: Radeon R9 380
RAM: 16Gb @2133Mhz
Is there any other relevant information? (e.g. logs, screenshots,
configuration files)

Start the game with default configuration according to Dolphin Emulator Wiki, then go to any place with water, rivers,lake etc. Then the water flickers.Which versions of Dolphin did you test on? Does using an older version of Dolphin solve your issue? If yes, which versions of Dolphin used to work?

Taking a rude tone isn't going to help motivate people to fix your issue.
Also this issue is poorly done; no fifolog, no screenshots, no video, nothing that could help anyone actually debug or figure out what's going on. You don't say where/when it happens, so even though I actually have the game, if I want to reproduce it I have to bumble around in the dark trying to find out w hat you're talking about. You didn't note what settings you tried (is it a dualcore desync? Could it be texture cache issues?) or anything else.

You're talking about it being STILL broken. I know not all the bugs can get immediately fixed, but, this is a free project and people are volunteering their time.
Anyway, if you weren't meaning to be rude, then fine, I apologize for assuming. And I didn't notice your edit (it looked like a mistake/copy of the issue report.)
I'm just as interested as you in getting this fixed, so, let's keep investigating this in the original issue report.
