What's the problem? Describe what went wrong.
Whatever Wii Settings on the Wii Menu I put in to the Emulator except for the Widescreen Settings doesn't save to the SYSCONF File.
What steps will reproduce the problem?
Try changing Wii Settings on the Wii Menu and resetting Dolphin. They will no longer be there...
Which versions of Dolphin did you test on? Does using an older version of Dolphin solve your issue? If yes, which versions of Dolphin used to work?

I think there are certain settings Dolphin doesn't save to the sysconf, but we may have changed it. Also Dolphin is allowed to override a lot of the system menu settings; this may be intended too. I wasn't the one who worked on it.

Dolphin now reads settings from the SYSCONF and won't overwrite them.
