Note that this is probably not DSP related, but also happens to other audio generated in the PPC core(title theme of Metroid Prime, in different ways depending on whether core jit or interpreter was used, DSP plugin does not matter) and audio streamed through the PPC core(New Super Mario Bros audio is correctly transmitted from the DSPLLE but gets garbled later).
For testing i wrote the data from CMixer::PushSamples and gdsp_ddma_out(just one source address) to a file.

So the audio that was written to the file was fine?

The audio grabbed from gdsp_ddma_out was fine, but you need to do adjust the source address for the given dsp-firmware. CMixer::PushSamples sound is broken.

Just wondering, but what were the changes you made for your testing?

Nope, the crackling's still there after the latest lle commits.

Mylek seems to have gotten the audio to sound very clear with the DSPLLE plugin. Check out his patches here:

yes, still not perfect, but LLE is much much better with that patch...

It is better with his patch, but it doesn't help the crackling problem in games like SMS, ZTP and Pikmin.

Lordmark, can you take a look at those patches?

For me running fullspeed thanks to the sandy bridge causes no crackes in all my games that used to have this. I have virtually perfect audio in dolphin, who would have ever thought wed get there!! :)

For me the real "problem" of LLE is still some slowness and too much lag (especially with Dsound - meaning the time between the action and when you hear the sound).
I don't hear cracky sound anymore.
