Description: After some time playing the sound gets messed up. (Crackling audio) After some time it's back to normal.

What version of dolphin are you using?
3.0 under Linux 64bit
and Dolphin-x64-r7714 under Windows 7 64bit -

Maybe this can give a hint to the source of the problem. -

Using DSP LLE or HLE?
If using HLE, does LLE work better?

Just for the record, I had similar sound issues when playing Tales of Symphonia for the GC using LLE sound settings. It usually only occurred in the town of Luin and was easily corrected by changing music tracks (ie. exiting/re-entering town).
I hope that the issues I had from time to time in ToS does not present a larger problem with sound emulation, and is just something localized to my machine.

Using HLE. The problem doesn't seem to appear with LLE but it makes the game unplayable (game speed drops to < 50% during fighting scenes compared to 90%-100% with HLE)

The sound in LLE flickers a bit (fps drops to 15) and i didnt get to see if it starts to garble because most of the times the game freezes
Now on HLE game goes full speed but after a while the sound starts to garble (like said above) and usually after this happens the game freeze as well
