What's the problem? Describe what went wrong in few words.
New directories are being created at the root of the drive dolphin is run on.

C:/shared2/sys/SYSCONF
C:/sys/uid.sys

What did you expect to happen instead?
Not the above

What steps will reproduce the problem?
Simply run Dolphin.exe

Which versions of Dolphin did you test on?
4.0-5847
4.0-5849 (issue was introduced in this version)
4.0-5858

Does using an older version of Dolphin solve your issue? If yes, which

It's also creating a directory for C:/title and C:/tmp for me after running any game.

This happens regardless of whether Dolphin is running in portable mode.

I don't know if it's this commit fault (rev 5847 didn't have the following issue) but I couldn't start any Wii game on Linux. GC games seemed OK.

Above issue fixed in 4.0-5879 (PR #2231) for me at least.
