3) Did the game ever work correctly (i.e. not have this problem) on an
earlier version of dolphin? Please specify the exact revision when the
problem began.
4) What steps will reproduce the problem?
- Open Dolphin
- Run the game
- while open a doors in the game, shake wiimote
(Obs: disable cache display list, bug in chapter 3 )
5) What version of dolphin are you using (32bit/64bit along with the
version as it appears in the title bar, etc)?
Dolphin 3.0-204-dirty (build by www.dolphin-emulator.com)
On what operating system, drivers, and hardware? Be sure to list OS,
graphics driver information, and video card model if you are having
graphics problems, for example.
Windows 7 Professional x64,
ATI Radeon HD 4290 (onboard AMD 890GX Chipset)

I tested shake in order game("RNXEDA":NARUTO: Clash of Ninja Revolution), run perfect.

"Shaking" might be considered a vague description, possibly...
How does the game expect you to shake your Wiimote and/or Nunchuk? Quickly in any direction? Horizontally? Vertically? Theoretically, things like this can be tested strictly, depending on the game.
So if you're using emulated controls, maybe you have to be careful about WHICH controls you use -- try to do some thorough testing. In a few (uncommon) cases, you might also have to hide the IR "pointer" from the screen for some "off-screen" motions to work properly (I know of one such example in Harry Potter and the Half-Blood Prince)...

With emulate wiimote the shake to open door work, real wiimote not.

This also happens in NSMB I I use Emulated Wiimote and mario wont spin or attack

Same thing here, you can shake the wiimote as fast as possible in any direction but can not open the door.

I confirm that with a real wiimote the shaking function in Spiderman Edge of Time doesn't work, instead with the emulated wiimote it works perfectly.

The shaking action oddly seems to work with a real wiimote when using DSP LLE.
And it doesn't appear to be caused by the emulation speed. I've run the the game at identical speeds with DSP HLE and LLE.
I can only guess that the DSP is used for timing involved in detecting the shaking action. :/ (and it must work with emulated wiimote either way because it "shakes" so quickly and perfectly)
Or it actually has nothing to do with DSP. But it sure seems to.

I tried with the real wiimote minor fixes branch (because latest master 3.5-1180 is unusable due to the super slowliness), but the problem is still there...

I'm using the Dolphin 4.0.1 Master Branch, and I can confirm the problem still exists and that using DSP LLE fixes the problem. Dolphin now comes with an open source LLE, so you can use that if you don't own a wii.
